Are they based on the health of the unit, the cost of the unit, or something else?
I havent tested it but it seems cheaper making a new fleet than repairing one since the metal starvation estimates jump quite alot when repairing stuff.
Do engineers waste metal repairing shields, and if yes, is there a way to disable that?"

I would suggest, as I replied to them, that repair be cheaper (if it isn't already, does not appear to be in my own experience) than building a new ship, and that accelerating shield regeneration be even cheaper (as it will happen anyway, but Engineers waste a lot of resources on it currently, requiring annoying micro to avoid a pointless expenditure).
