By default, there's a setting in fleets that their flagship will ignore such things, and just produce ships that do those things. It is on by default, because in big battles where you have something like a hive golem or a regenerator or a transport, or even sometimes something like black widow or heck artillery golem, often you want to place your flagship somewhere specific and have it not move, but have everything else move.

First question: is that what's happening to you?

Second question: how can we make it more clear that's what is happening? Maybe in the tooltip for the flagship, instead of saying that it is in pursuit mode, say something different? I'm not sure what to use for the brief (non-detailed) version to make it clear at a glance. The longer explanation under full details won't be hard.

Some arks/golems are automatically set in "Stay put unless direct order" for no obvious tactical reason, such as the Thanatos Ark which is just an ark that shoots zombifying bullets. Unsure if all arks/golems are currently set in this mode by default.

Can confirm that once "Stay put unless direct order" mode is changed to "Roam If Instructed", the flagship goes into pursuit mode.

A different color on the flagship's circle or a different obvious icon visible on the HUD would be nice to know if a flagship is currently in "Stay put unless direct order" mode, as it is not immediately obvious outside of the Flagship Movement Mode small message.

Alternatively, it could be nice if any officer/lone defaulted to "Roam If Instructed" as most people expect them to be active combatants as opposed to regular transports. If there was an obvious HUD marker on transports that was absent from officers, players could see why the officers are being so aggressive compared to transports and this may lead to more people recognizing that the option to have only their spawned ships go into pursuit mode exists.

100% of all flagships are set in that mode by default. Unless you take them out of that mode, they are in that mode. That's been the case for something like 4-6 months.

I do think perhaps some additional UI feedback might be worthwhile here? But a low priority item; definitely not worth considering until after DLC2

Possibly covering it in the tutorial would be adequate (I don't remember if it's in the tutorial) would be adequate, but the best thing to do might be a Journal entry when the player captures their first Ark/Golem explaining this mechanic.
