Summary0003381: Wave sizes don't scale with different unit caps
DescriptionMy friends and I have tested this several times. If you change the unit cap to "low", the wave sizes stay the same, but you only have half as many units to deal with it, increasing the game difficulty dramatically.

I need someone else to confirm it, but if this is true, it's a huge balance oversight.

No, wave sizes scale with ship cap of the ship(s) in question, which includes the scale.

There are, of course, certain types of ships that don't scale, which would lead to waves of them not changing in size. If specific example saves can be provided, I can take a look :)

It might have just been bad luck (like being paired against Turtles in one game, then Raider types the next), but it looks like it was just a mistake on our part. You can close this now, sorry.
